He's got a lot of skills, but he's still a Samurai. IIRC being a ninja means a bit more than knowing ninjutsu, it also has "code". Samurai and Ninja don't get along well due to their different beliefs. Samurai saw the Ninja as dishonorable, because of their roles and tactics.
